The 2 pane idea does sound like the way to go but I would like to still be
able to filter out noise. This could be data files, compiler output ...

Actually, I two ideas in mind.
One was to add a second pane (split) that when opened up would show all of
the
files not "managed" in a parallel tree. This would allow you to drag from
the
second panel to the first and drop, resulting in an add. This is preferable
from the code's standpoint, because it does not modify the structure of the
code displaying the working directory.
The other was to have menu checkboxes that would allow you to simply change
what was displayed in the current tree, including those listed above.
However,
this requires a lot of changes to the existing code. It has the advantage of
using less real-estate.
